Dear friends and colleagues,
We have just obtained a 3 years PhD fellowship to work in our group in
Lyon (http://lbbe.univ-lyon1.fr/-Equipe-Genomes-et-Populations-.html).
We are looking for a motivated student that could be interested by the
subject
which concerns the epigenetic regulation of TEs in Drosophila natural
populations. The applications should arrive before the 15th September.

Population analysis of the epigenetic regulation of transposable
elements in drosophila
The number of sequenced genomes has greatly increased in the last years,
with each additional genome sequenced clearly establishing the
importance of transposable elements (TEs) in most genomes. These middle
repeated DNA sequences are able to move around genomes, i.e. to
transpose, and are thus important partners in genome evolution. They
significantly contribute to the modern vision of the genome as a dynamic
system. In drosophila, TEs contribute to around 15% of the genome, and
are responsible for around 50 to 80% of the observed spontaneous
mutations. The human genome is composed of at least 50% of TEs (the ones
that we are still able to detect) but the rate of induced mutations
drops to 1 to 2%. We now know that these elements are extremely
important in reshaping the genomes, creating the variability necessary
for population adaptation and species evolution. The difference on the
mutation rates between flies and humans shows the genomic adaptation of
the host organism to regulate the invasive capacity of these elements
and their mutational capability. One of the most important and
fundamental questions in population genetics and functional genetics is
thus to understand how genomes and populations control the TE activity.
One of the possible pathways is the RNAi.
The small RNA molecules (sRNA) have multiple roles in the gene
expression regulation, such as 1) the degradation of the mRNA by small
interfering RNA (siRNA) that produces post-transcriptional repression of
the genes (PostTranscriptional Gene Silencing: PTGS), 2) translation
repression of mRNA by micro RNA (miRNA) and 3) the repression of the
transcription (Transcriptional Gene Silencing: TGS) (Buchon and Vaury
2006). This is a very complex field of research and different pathways
were identify that lead to RNAi (Matranga and Zamore 2007). In
drosophila, a new type of siRNA was just described:
“”repeated-associated small interfering RNA” or rasi-RNA. These are
homologous of the antisense RNA of some TE families (Vagin et al. 2004;
Vagin et al. 2006; Pelisson et al. 2007). This pathway involves Piwi
like proteins, members of the Argonaute family (Kavi et al. 2005;
Aravin, Hannon, and Brennecke 2007). RNAi is implicated in a huge number
of phenomena and this must be integrated in the analysis of natural
populations. Also, a very important amount of interactions are involved
with the chromatin (Grewal and Elgin 2007), and with DNA methylation
levels (Chan et al. 2006). The objective of the PhD is to elucidate the
RNAi pathway implicated in the TEs regulation on the natural populations
of drosophila and to interconnect his results with the data from
methylation and histone modifications.
Student should have a good background in molecular biology. The
fellowship will start end of September.
